Upper bunk beds are what actually contain the ladder animations/routing for the bunk beds. You can customize the ladder side (just like EA bunk beds) and the animation will follow that even though the ladder is part of the frame. If you place the upper beds where you want, the ladder routing will use best routing option automatically (and should line up with bunk bed frame)
